I was trying to come up with good things about what she said. I mean, the only thought I had about the season before last week was that I was afraid they were going to just let Flynn get kidnapped or otherwise separate him from the group by force. This at least sounds like he's there, but they have to work through some of their differences. I was hoping that that's a good thing? Internal conflict vs. external, at least it's progress?
Also, I have no doubt that they will stay a couple, so I'm still confident about the whole thing in general. They've been pretty grown up so far, that gives me hope.

I wish it were just internal conflict for these two. Rebecca hinted during the NYCC panel (it's about 45 minutes into the clip) that Eve will have a romance with one of the fictional characters...James Moriarty.
With there being some strain on her relationship with Flynn before he disappears, it looks like Eve is drawn to Moriarty. That has me a bit worried if Eve's affections can shift so easily away from Flynn to this new guy. How broken will her relationship with Flynn be this season?

So, okay, I watched that one question, and to me it sounds like that actual "romance" will only be in the alternate universe episode, and the rest is just "they work well together". At this point, I'm not reading too much into it.

Eve and Flynn were thrown together without any time to really get to know each other and constantly being in the face of danger leaves little room to ask all the important relationship questions. Flynn and Eve being on opposite sides at the moment while they are still feeling each other out makes sense. I was looking forward to that aspect of their relationship being explored, but now I'm annoyed that we probably won't get half of that because Eve will be looking at another man. :/

Eve still seems pretty practical in they way she dresses (from the few shots we've seen), but there's a little bit more style and ease to her appearance. I like to think that came about not only from being in a relationship with Flynn, but from her overall attitude changing because she has a place to call home now. If she starts wearing heels though that's when I'll call shenanigans! lol
I think I would be more worried about this Moriarty thing if he weren't
fictional. :). Also I'm basically hoping it's one of those "exaggerate to
get ratings because we think people want ALL THE DRAMA!" things. Like last
season when they said there would be major conflict between them in the
Apple of Discord which turned out to be a two-minute argument, and some
magically-induced out of character bickering, that was resolved (with
kissing) by the end of the episode.
I'm not worried about their relationship, either. (much.)
I am with mecca on the "I wanted to see all the relationship negotiation stuff", but I'm also not worried about the fictional guy interfering. To me, Rebecca's answer sounded distinctly like Eve has to fend him off more than she's drawn to him, and that the romance is only in the alternate universe episode. I was really surprised she was allowed to tell that much.
But Moriarty, honestly? That does not sound like her type at all. (I hope we won't have to redefine Eve's preferences too much. :))
